Welcome to ImmCluster !

ImmCluster is a database for automatically immune cell types clustering and annotation based on single cell transcriptome by assembling eleven computational methods. Here, we collected 63 single-cell RNA-seq projects, covering ~420,000 immune cells from 9 tissues of healthy donors and ~648,000 immune cells from 17 cancers. 346 well-known marker genes of immune cells were manually curated from thousands of literatures, and were used to construct context-specific immune cell type references and marker gene atlas. Then, we performed seven marker gene-based computational methods and four reference-based methods based on the constructed reference atlas. Moreover, we further ensembled the above results to provide more consistent cell clustering annotation.                       

ImmCluster provided five major modules that allow users to interactively explore the annotations of immune cells,

I) clustering and annotating the immune cell clusters based on computational methods;

II) the list and expression of marker genes across cell clusters;

III) functional assignment of each immune cell type in cancer hallmarks, cell states and immune pathways;

IV) cell-cell communications and corresponding ligand-receptor interactions;

V) useful online tools for annotating the single-cell transcriptome uploaded by users.
